"My desktop is an Ubuntu install. I want my instant messaging client to start automagically when I login. It doesn't make sense to use /etc/init.d to start it, because I want the app to be run as my user, and I want it to start with my windowing session."

An extention to this is "devilspie"
An extention to this is "devilspie" which is a tool that will position an apps windows when they open. It will put them in whatever workspace you want, determine what size they should be and what state they should open in (max, min, unmax) and more. Devilspie scripts easily modified and written in xml determine what to do with the apps.
For example, you can set it up so that: when evolution opens it opens in a maximised state in workspace 1; when firefox opens it opens at position x=100, y=100, window size 800x800, in workspace 2; when gaim opens the buddy window opens here and the chat panel opens there on workspace 3; etc.
The next step will be to have a gui writer/editor for the xml files which will add a layer of simplicity to the system. Not there yet though.

peacemaker, KWin seems to have
peacemaker, KWin seems to have most/all of this functionality built in. In the upper left of a KWin window, you can click the icon, then Configure Window Behavior, then Window-Specific Settings.

Yeah, that's what I thought. Devilspie is the only thing like this I know of for GNOME.

You might be able to use KWin with GNOME, but why bother? This is part of the reason I'm reluctant to seriously try GNOME. I don't like the philosophy of minimal configurable options.

I like the idea of both. I think
I like the idea of both. I think everything should be clean, simple and tidy by default but offer me more advanced options when I ask for them.
I'm not sure if there is a gui that offers this but it's what I think everyone would want. I think that would make everyone happy.

I think KDE /is/ like that for the most part. Nobody would have ever seen those options if they didn't go looking.
